Safari 3.1 has broken the way it renders PatternSkin's Web Left Bar Indicator, causing the Web Background Colour square to disappear whenever the mouse is inside the window. I filed a bug to the WebKit guys, but obviously there was no fix for Safari 3.1.

I wrote a fix for PatternSkin, based on how WebLeftBarWebsList works.
